Theo Ola’s second-half penalty was enough for Barking to bank the points at Mayesbrook Park on Tuesday night.
Ola converted from the spot with 18 minutes remaining to claim his fifth goal of the season and clinch the points for Blues, who extended their unbeaten record to five matches.
And Justin Gardner’s men moved up to 12th place in the table, ahead of their trip to Cheshunt on Saturday.
Blues gave a debut to goalkeeper Emmanuel Olajide and also saw Billy Jones return from injury as a late substitute.
And assistant manager Andre Thomas could not hide his delight on Twitter, posting: “Big win tonight! Played well in very difficult conditions.
“When we had the opportunity we played some good football. Kiernan Hughes-Mason worked the defence very well and linked up well with Theo Ola.
“JJ Da Cruz and all of the defence were absolutely immense.”
Hughes-Mason added: “Clean sheet for Eman on his debut. Great to have Billy back as well. It’s coming together slowly. On to Saturday now!
